The first thought that came to my mind was the use of syslogs. I don’t know of another way to count the number of times flapping takes place. There’s no such counter in the Cisco IOS that I know of that will give you that information.
If you use a syslog server to capture those syslogs, you may be able to configure it (depending on the server and its features) to automatically display the number of flaps. You may also be able to graph them to see how those flaps are distributed over time, which can also be useful.
